Does MO2 auto merge leveled lists and objects? I'm new and I love the idea of this mod but funking around with leveled lists after the pain of just finally getting MW in a modded functional state seems too much, for now

MO2 doesn't but you can add programs to MO2 so that you may launch them from it.
You want to download tes3merge ?
      Unzip it in Morrowind/tes3merge
Add it to MO2 (i.e modify executables, +, add from file, navigate to tes3merge.exe and select it, apply)
      Run it
Activate merged object.esp that it created
This will merge both your objects and your levelled lists.

      Hope this helps!

not sure if its working. I merged the core and used vanilla esp then "Just fix it"  in the testool but never got all the right pearls from the kollops and havent seen any gems yet or runes. should i have done merged leveled lists and objects instead? From what i understand it does both already

Yes, you need to merge your levelled lists too.
In fact, You always need to merge your levelled lists AND your Objects.

tes3merge for objects > it knows to merge more things than testool, is still supported and developed and so much faster than testool.
tes3cmd > create multipatch  (i.e merged levelled lists + some fixes ) > also great for cleaning, it will catch things testool missed
      OR
Wrye Mash > create mashed lists i.e levelled lists.
Testool cleans mods (still good, catches things tes3cmd misses), merges objects (vastly inferior to tes3merge)  and merges dialogues (not recommended)

      Hope this helps!

thanks. I tried it again on the same save with a direct leveled lists and objects and went to new areas, however my same issue still came up with pearls where i still get base game pearls most of the time. will try the tools you posted but i might have broken something on my end unfortunately. guess i might have to try again from a clean backup of mods and save file.

Do a fresh game after merging lists and objects to see if the issue persists, best way to ID the issue.

It looks like your patch for ST Alchemy is for the 1.4 version. However, while it hasn't been released on stuporstar's site, they did release a version 1.5 that makes a number of major changes. (It was recently linked at the Morrowind Modding Discord channel). Would it be possible for you to update your patch for 1.5, to ensure no conflicts between ingredients added by STA and TR? Thanks!

when it comes to the new shade of glass, did you also remove the easter egg hunt for the white glass armor or can you still obtain that?

I removed the armour since it was not in this mod's scope.

I'm primarily interested in the integration of TR's gems into the base game + expansions. Is this something accomplished by Wares, or would a separate file have to be made for Shinies? The other features in the latter look great, but it's just the one that I'm really hoping to add to my install.

If you only want the TR gemstones, then Wares is your ticket (wares-base.esm + wares_TR)

Perfect, thank you! I was probably going to install Wares regardless, but wasn't sure if I needed Shinies, so I appreciate the clarification.

I have st_alchemy 1.5, not 1.4. I guess I can easily edit my esp (right?). Which ingredients should I remove to avoid duplicates?

Oh? the version from Stuporstar's website is 1.4.
      The ingredeints I removed were:
coal, charcoal, amethyst, lich dust, opan, raw silver (TR has silver ore), saphire and spider silk.

You can use the vanilla version, you won't have the dynamic chest replacement, and mod-added nobles/daedra won't have the new drops.
Not nearly as sexy as lua version but it's a start ;)

How will it work with mods like Uvirith's Legacy, that have a chest where certain gems and pearls are added regularly? Will they just be replaced with the new versions (and which ones, in case of pearls)? I hope it shouldn't break the original gem-adding script.

Surely Urvith's Legacy uses custom chests for that, which wouldn't be affected by this mod.

Indeed, the gems that might be replaced are vanilla, non-unique chests that contain gold.
UL's chests won't be modified unless they are common small chests from the base game.

    what is this mod doing?
adds random rare gems to leveled lists of monsters/chests/minerals , which have alchemical properties and can be used to craft?

It adds alchemical ingredients: gemstones, raw glasses, pearls and runestone, and yes, they all have alchemical properties.
They have their own levelled lists and manual placement to remain quite rare.
