Okay, maybe it's too late for a mod that last updated in 2016, but still I hope this can be helpful for those who are still experiencing problems with this mod.

Preface
First of all, it's commonly reported that this mod misses files or contains untouched files which causes protagonist to speak English. But actually it's not due to this mod. It's due to the soft incompability between Unofficial Fallout 4 Patch - UFO4P and Higher Female Protagonist Voice (Japanese). And UFO4P is basically a must-have mod, so... UFO4P edited fuz files related to protagonist voice, and for some reason if you install Higher Female Protagonist Voice (Japanese) as BSA files, it seems to have a lower priority than UFO4P, no matter how you change the load order. Thus the game play fuz files (English) from UFO4P. Here are two solutions that I've figured out.
Solutions
Solution A
Just simply extract the BSA files from Higher Female Protagonist Voice (Japanese) into loose files. (You may find this tool helpful)
Loose file has a higher priority than BA2/BSA file, so the problem is fixed. And the esp files is no longer needed! However, the game loads BA2 files faster than loose files. And unfortunately this mod contains so many fuz files, this solution may SLOW DOWN your game while launching. For me, my game seems to take 10~30 more seconds to start than before.
Solution B
Extract Unofficial Fallout 4 Patch - Main.BA2 into loose files. (You can do it with MO2)
You will see 4 folders called materials, meshes, scripts and sounds.
Simply delete the sounds folder, or you can delete every folder named PlayerVoiceFemale01 under the sounds folder.
Repack the materials, meshes, scripts (and sounds) folders, and name it as Unofficial Fallout 4 Patch - Main.BA2.
Replace original Unofficial Fallout 4 Patch - Main.BA2 with the new one.
Now you can install Higher Female Protagonist Voice (Japanese) as BA2 files. Don't forget to add commands below into your Fallout4Custom.ini.
For example if you want to install Higher Female Protagonist Voice (Japanese) - Type A3.[Archive] sResourceArchiveList=Fallout4 - Voices.ba2, Fallout4 - Meshes.ba2, Fallout4 - MeshesExtra.ba2, Fallout4 - Misc.ba2, Fallout4 - Sounds.ba2, Fallout4 - Materials.ba2, Higher Female Protagonist Voice (Japanese) - Type A3.ba2, Higher Female Protagonist Voice (Japanese) - Type A3 - DLC1-Automatron.ba2, Higher Female Protagonist Voice (Japanese) - Type A3 - DLC3-FarHarbor.ba2, Higher Female Protagonist Voice (Japanese) - Type A3 - DLC6-NukaWorld.ba2
Test
Now the problem should be fixed, test it yourself. Once you've escaped from Vault 111 - Go straight down the hill and back home - Talk with Codsworth - Select '200 years?' option. If your character speaks Japanese, you did it.
At last, no matter you choose solution A or B, you may loose the fixes of player voice from UFO4P, since it's deleted or overwritten. But I didn't find any significant bugs yet. Enjoy.

In fact, you don't have to leave the vault to confirm the effects. Wait a moment before entering the freezer, and Shaun will cry. If Nora speaks Japanese while comforting him it means the problem has been solved.
PS: If you have followed the previous steps to eliminate the impact of UFO4P on the voice file, and Nora still speaks English on some lines, the problem basically comes from other mods (such as "Player Head Tracking").
Ok, probably late to the party but for anyone who haven't figure it out for Nuka and Far Harbor yet. He made some mistakes in the instruction and it's somewhat unclear. So I'll try to write it again clearly this time. I suggest you manually install the DLC voice files.
1. First, go to Fallout 4 -> Data and find DLCNukaWorld - Voices_en.ba2 (yes, EN not JA as indicated, you don't have JA files, they are japanese files). 2. Use BAE and extract this file. You will get all the voices in this file. 3. Now you should have extracted this and got the folder name DLCNukaWorld.esm. 4. Open DLCNukaWorld.esm and delete the folder PlayerVoiceFemale01. 5. After you deleted the player voice folder, copy or cut DLCNukaWorld.esm into Fallout 4/Data/Sound/Voice (if you dont have this directory, create it). 6. Now extract your mod, you should get DLCNukaWorld.esm folder with the PlayerVoiceFemale01 inside it. Copy or cut this DLCNukaWorld.esm (of your mod file) back to Fallout 4/Data/Sound/Voice. 7. Now back out to Fallout 4/Data and rename DLCNukaWorld - Voices_en.ba2 into something else, probably just delete the "en" is enough (so that the game can't find this file and is forced to read your modified voice files instead).
Apparently if i'm using loose one like this guide suggest, the black screen is massively take too long to load, not crashed. So i'm just make that as an .ba2 file and the load time finally as same as i booting the game.
I found out why some of the voices revert to their adult pitch.
The BSA is incorrectly named. It needs the suffix " - Main" added to it (without quotes) for it to be loaded as it should by the game.
Just take a look at BA2 files from other mods and how they are named if my explanation isn't good enough.
And if you really want the Japanese voices for the game without jumping through several hoops, i suggest using B.A.E. to extract the files from the BSA for this mod, put those audio files in the correct location in your data folder and using the Archive Tool that comes with the Creation Kit to repack them into the correct BA2 format. That way you do not need INI edits or other extras to load the voices correctly, the plugin for it will suffice.
I really do have a hard time getting this mod working and I'm trying to use the A4 version. Every time I get to the game, my female character still speak English. Any solutions to solve this problem?
For the vanilla voice (basically the main game without DLC) do option 3. It's the best option. Option 3 is BAE (Bethesda archive extractor). Tried it myself and my char has a japanese voice now. The mod does work it just takes a bit to understand the instructions (apart from option 3).
I did as you instructed, but nothing happened. I tried all the options and not one of them manage to change any of the voices. Is it because of did some new update screw up the instructions or is Bethesda preventing even PC players from experiencing these types of mods?

Edit, files are present however not being read by game.
