Use the "Disable" console command to delete all the skeletons on the ground as they might get stuck under some building and cause glitchy noises.
I highly recommend you install the mod Settler and Companion Dialogue Overhaul so your settlers would shut up about Diamond City, the "BigGEst tOwN" they've ever seen while living in this settlement.
