I do like your simplicity in the way these craft stations are added. However, would not the underused hall outside of the main bedroom be a better or alternate location for the enchanter & alchemy stations, along with say a satchel for ingredients and a small lock box for enchanting items? Who wants Lydia grinding up bugs and 'shrooms next to one's head as one sleeps! The downstairs layout is near perfect though, consider adding a wooden chest or such between bench and grindstone to store associated crafting materials.

Thanks for clues, I wanted to add alchemy satchel anyway and I'll move magic stuff downstairs if you want. But as I said, this is my first mod for Skyrim and I have no idea about this "wee cleaning" etc, but thanks

I like the new organization of v1.1a. One of my concerns is that the first version might interfere with all the storage on the upper floor. This way, only a relatively useless cupboard downstairs is eliminated.
One thing I found is that there is a box right in front of your tanning rack in the "vanilla" Breezehome layout, but now that you have an alchemy lab in the main room, I was able to turn the alchemy lab room into a children's bedroom (which is actually used by my followers, not stray orphans), and for some reason that change got the box out of the way. So, the bottom line is that you should probably recommend that users of your mod opt for the extra bedroom rather than the supernumerary alchemy lab, to both avoid redundancy and get the box out of the way of the tanning rack. In addition, for those who also use the Dovahkiin Hideout, that box is a pain in the butt because it sits right on top of the hatch to the hideout. Getting the extra bedroom solves all these problems, and is a really satisfactory solution for how to optimize Breezehome. Either way, tracked and endorsed!

What it does, among many other functions is to check for "dirty" edits caused by the CK or inexperience. It checks for deleted references, and undeletes / disables them. Removing any object from the game world can cause instabilities/CTDs,etc. Checks for Identical To Master (ITM) edits also.
Check out the tutorial & ref guides on Elminster's mod page, you won't regret it!
Yes I do have Hearthfires, so that might be it. Either way it did not really interfere with activating the hatch for the Hideout. It just looked funny because there was clipping when your character was actually using the tanning rack and seeming to go right through the crate on the floor.
@ Restutitor Orbis I can imagine, how it would look BTW! I also found out, that Hearthfire moves the door to children/alchemy room a bit to the left, so when I tried to put enchanter there, it looked fine in CK, but not in Skyrim :/ DAMN YOU HEARTHFIRE!!!
Well, look at it this way: at least Hearthfires gives you something to do with the extra room as a bedroom once you have this mod with an alchemy lab in the living room!

How about this one from Morrowind-Tribunal: In the Dwemer ruins of Bamz-Amschend, Hall of Wails, you can see a pair of ashes below a bed frame and along with them, a Dwemer tube and Oil (listed as "lubricant" in the CS) on the side (Leave it to yourself to guess what this may represent).
