I am calling the main mod here final. It has been picked over several times. There is the tiniest amount of changes possible and no other edits to anything but map marker icon for Hearthfire homes, a marker for teleporting to each of the Legendary Player Homes and a settlement marker for the Legendary homes.
The homes in Whiterun and Solitude have the markers disable during the civil war battles as to not cause possible major issues.
Once I can get answers on the Civil war overhaul I will add a optional version that disables the markers for the added cities by it.
Unfortunately this isn't fully compatible with Open Cities. It'll work for the Hearthfire homes as those are outside the cities, but not for the homes located inside.

You can severely break the civil war's city battles' scripting by warping to your houses during their quests, and you can break Kodlak's funeral if you warp to Breezehome house during the quest. In these cases, the game expects you to enter through the front gates and scripting is designed with this in mind. The game has functionality to disable map markers for particular quests, such as disabling the one for Dragonsreach during the Battle of Whiterun.
At least add a warning to your description page to remind people not to be warping to these areas during their respective quests, if such an extravagance is not possible.

Good news I did the Companions quest-line using Breezehome as the warp point the whole time. There was no interference! The conditions are added to disable the 3 houses that would mess up the civil war line.
