@senatorjimdeath: I changed this mod a bit to grab all kind of loot -- http://tesnexus.com/downloads/file.php?id=30326 -- and from the experiments I ran there, it looks like GetLOS (probably related to your note about all coords 0) and, interestingly enough, a check for whether it would be stealing if the player too it, both filter out these arrows.
Check out the Construction Set wiki's tutorial "Running Scripts on Arrows." They mention that an arrow reference whose getPos coordinates all return 0 is one that doesn't exist in the actual world. You might try it and see if checking those coordinates for each arrow will give you what you want.
