In fact, the conditions for training were bugged to begin with.
I think armorer (crafting) has been able to be raised to 100 in the base game, while it shouldn't.
If you have learning by doing on, all skills are now fixed and corrected to only allow a training to 90.
If you turn off learning by doing, all skills can be trained to 100.
if you turn off the "Learning by doing", it's off.
The gameplay overhaul doesn't change that, as my mod use scripts to check if you turned off learning by doing and then changes the respective skill increase values to 0.
As long as the gameplay overhaul doesn't alter these values either with a script, then they shouldn't bite each other.
Since a script function will always overrule edited base entries that come with a mod.
As the script will run ingame, while changed base entries from a mod get loaded when the game gets started.

I just checked the mod and it's actually a nice way to add a different level system without altering too much of the base game.
I'll have a look how it could fit into this mod without colliding too much with the other functions.
Have you contemplated changing major skills, so that we could change all attributes to have a major skills for better skill management, like in Oblivion.
You don't level up by raising major skills you level up by filling up your experience bar. ;)
Planning giving the player the freedom to choose which attribute governs which skill.
As currently speed is only limited to Light Armor.
Even though that might change the balancing drastically, I am not messing with the default setup and it's the player's choice to switch these. :)
I can't change the hardcoded bits. Just using the stuff OBSE gives me, which is already so much more than vanilla. :D
The quest to get the book is active upon startup but the regular quest delay time (which determines how often a quest script will be run) is very low and therefore the timing at which you get the book varies greatly.
However, if the issue is really no waiting game, I just can recommend to check the "plugins.txt" file.
You find it here in your Nehrim game folder, which is called "Oblivion". ^^
Addition: Ok, as we checked now per chat that your "plugins.txt" had the proper entries, I am really not sure what's wrong. :(
Normally it should work on the fly.
But as you said, it's a general problem as not even the fast travel mod work for you. oO
