Interesting, I never noticed that, as I have the exact opposite problem. Loot-Detector insists on almost always highlighting every single door in my settlement (including all the workshop placed ones), sometimes even if I have the appropriate feature turned off in the MCM. I might actually try this, who knows, this might solve my inconsistency as well.
Personally, I find that if I force the detector to initiate, it'll keep working in settlements. And I use a Settlement size expander so believe me, I would have noticed.
I might add that as the settlers never use the items in the containers, they're essentially the same as when your roomie leaves his car keys in the freezer for some unGodly reason.
Personally, I find that if the developer states on his Nexus page, that turning off loot shader in settlements unlocked by the player is a feature, then I tend to believe what he's saying. Believe me I've noticed otherwise.
Also, there are actually numerous mods that make settlers consume items from the containers, on top of them using ammo, weapons, and armor by default.
