Quick question - some of your versions have .ba2 files with some core game scripts recompiled, some do not. Are these actually changed and required for the recipes you've added, or was that more of a side-effect of using Creation Kit (happens)?
The reason I ask is it seems like the changes present in the all-in-one version break one of the mods I'm maintaining, ESP Explorer. Given the files that are in the .ba2 though, they may conflict with other mods as well.
If the changes are intentional, I'll see if I can figure out what the conflict might be if you don't mind letting me know what the exact changes were?
I altered zero scripts for any of the Creation Club plugins. As you surmised, that is the result of using the Creation Kit.
I need to take a look, but I'm guessing that I missed one or more updates to the Creation Club and the Core Game and that is where the conflict is coming from.
I'm not too surprised - not the first time I've heard of or experienced Creation Kit adding things that weren't even touched.
It should be enough to delete the scripts folder from the mod archive entirely and re-upload, I would think. Worth a shot at any rate, and thanks for replying!
My biggest question wasn't whether I could merge them TakahashiThePimp, but whether my CK would freak out over loading a plugin that had 10 master files. Worked just fine.

Edit: Sometimes my CK doesn't mind a lot of masters, sometimes it does.
