The red button, the dufflebag on the counter and the tv are not scrapable. you can disable the dufflebag and the tv via console. the red button can not be disable and is ignored by the console, even with a ref.id. So you have to live with a red button without any function in the middle of the room. if you play it with the depravity mod, then there will be no red button.
It seems some items re-appeared after I had removed them and after that those items could NOT be removed on any way! NOt console NOT by place everywheres extra removal option :(
Awesome mod - really love this and happy to see the workbench(Workshop) as the diagnostic cart. I wish the ugly red workbench would be re-skinned more often into other objects. I had placed all of Kellogg's stuff into the desk, and of course the cell was reset and it's all gone now. I guess I was supposed to build a container to put anything I didn't want taken from the game. And since I play on PC, I can always use the console to bring his unique armor back. Still, I wish I knew that this might have happened.
To anyone curious, the 'door activator' added by workshop rearranged works on the secret rooms door, meaning you can make it a functional door again (don't know if similar door activators work too)

If you have workshop rearranged theres a 'connector' called 'Door activator'. It works with the door in Kelloggs house, you need to connect a switch to it, and power the lot, but it definitely makes the whole thing seem better.
Alternatively, 'Zebrinas Workshop Devices' has a version of the door that you can slot in place that works as a normal door (it also has powered switches that work fantastic with workshop rearranged 'door activator' if you'd rather keep the secret room vibe)
