That's not entirely accurate cbeau. The diseases and so on are easily treated through composting, and in pre-inductrial times that would have been sufficient. Content of metals and other pollutants is the bigger modern day problem, but mainly because the use of sewage rather than 'nightsoil' is what is being undertaken. It may be a myth, but I recall reading that medieval Japan was largely using human nightsoil as a primary fertiliser, so it is possible to base a large scale agricultural programme in this way. Straight from their backside, to the compost, to the fields would be acceptable and immersive for the average 2280's post apocalypse farmer. For you and I of course, best to avoid it, I agree with you there! (I begrudge the effort cutting the lawn, never mind spreading poop on a veggie plot).
That and nothing in the Wasteland should be edible without massive food poisoning if that's your immersion logic. De-Radiation is one thing. Eating genetically altered food and plants?
They do in North Korea since they cant afford to import enough fertilizers. It is a emergency stopgap for staving people. As a result the NoKo population as a whole has worms. But so did every single human being in the middle ages.
Mods that edit the vanilla menus can break the settlement menus and make them disappear if someone has mods that also add to that same menu, it will also break them if they uninstall them mid-game. That's why the Settlement Menu Manager mod was made, to provide a resource and a way for mod authors to add new items to the settlement building without causing issues.
Just checked in-game: Mine's still there, so no clues... It weird as the brahmin through and toilets wouldn't interfere at all. Neither the base objects nor the construction recipes...

There is another, but more complex mod that has toilets. It dose not use the waist as fertilizer.
