      After completing the quest by talking to Old Man Stockton at Bunker Hill, you have to go back to Covenant and talk to Jacob Orden. Tell him you'd like to help further. He says some shtuff about how he'd be proud to fly the Minuteman flag over Covenant and after that, the workshop is yours.Thing is, they still go aggy if you do some things, like lock picking the safe in the store and other trivial stuff but, Covenant is yours.

      In summary, the easiest way through is to skip the optionals all together and hack the computer in the building opposite the gate for the fisherman's report. Swim across, enter the compound, talk to the guard, then the doc, and then Amelia before the Doc kills her. I didn't drop anyone.

    I am positive that I had this mod on Xbox (or one identical to it). It's no longer on Bethesda.net. Any chance that it can be reported there? I was very upset when I could not find it any more.

    Covenant is suppose to be evil/good according to what side you're on. On the synth side, they all have to die. Completely against the synths, they should all live and continue normally.

      Not really, both are bad. Covenant keeps using their ineffective test on kidnapped people, and killing test subjects.
      There's two measures of efficacy of a test, sensitivity, and specificity. Sensitivity is the probability of getting a positive result minus the probability of a false negative, specificity is the probability that a positive is a true positive. If you read the compound's own documents they have a lot of false positives, and almost no true positives. This means that if everyone was subjected to the compounds "test" that like 30% of the commonweath that aren't synths would be killed.

      well you would think so but if you really do think about it they know about this test about how they go about doing base lining and all that stuff and are in the know of what the doctor is doing thats why they attack you because they don't agree with you on that because they believe her to be in the right they might not make it obvious but everyone there is willingly complacent in murder one way or another they don't care as long as they them selves are safe that why the place in reality feels off because they aren't nice people just lunatics that think hurting someone to figure out if they are a synth which a good few synths in the common wealth aren't part of the institute anymore as you can find a good few here and there who are good people and have no clue the bad ones are always people that could really impact where they end up even the that random one you find in the middle of trying to rub out his human counterpart they are always obvious to some degree besides one but i won't say more

      They're claiming to protect people while killing them by the dozens and finding a handful of synths among their murder victims to justify their mass murder. I have more compassion for the man who uses blood to paint since he has a much higher success rate at killing only his intended victims.

    The Only Thing I found is  that when you are done, you Cannot "Assign" the "Original" Covenant  Settlers to Jobs.

    If there was a way you Could fix that this mod would be awesome!

    I have heard though it's a known Bethesda bug.

    (Responding to description) It's not really that out of place if you think about it. Fallout 4 is a massive "nothing is black and white" statement. Depending on perspective, every single faction are the "good guys". A choice is made, people suffer and innocents die because of it. The same goes for Covenant. Whether or not they are "evil" is a matter of perspective.

      A quest with no 'truly good' endings might work in the more grim early games, but fallout 4 is a full-blown power-fantasy in most areas, so this quest doesn't seem to fit.

    Ok so for those saying the mod doesn't work.
    First of all yes it does, though its tricky because the description on the mod page sucks (seriously Seekingthesun).
    Ok so first of all, major spoilers ahead, but then again you've most likely did this quest before that's why you're here.

    1. Search around the covenant for clues to the location of compound (dont go there directly as it will fack up the mod, did for me)
    2. After you find the clues that tell you to go to covenant , dont tell Dan and dont bring him with you.
    3. Before you exit the base, the leader of the settlement will make you an offer, try to get the speech check to reach an agreement.
    4. As you enter the compound, dont do any trouble, you may chose any of the speech options, but make sure you dont start a firefight.
    5. After talking with the doctor, let her do her experiment, the girl will not die (i think they fail the experiment with this mod, and cant prove she is a synth).
    6. Rescue the girl from the cage , and let her run away, nobody will attack her or you.
    7. Go to bunker hill and finish the quest by talking with old man stockton (Dan will dissapear from the game , as the game will set him as "disable")
    8. Come back to covenant and speak with the mayor of the settlement , he will say he's gonna join the minuteman.

      I know it sounds snarky, but heartbeart15 is absolutely correct. It sucks ass. And the part where it says "see the read-me" - there is no "read-me" in the scripted download. Hence the reason I had to come back to this page to look for an answer

      I'm not getting this to work for me following these steps. While talking to the doc, I select the option for her to continue and Amelia doesn't die, but when I talk to Amelia I'm getting the response to talk to Stockton. Then, immediately afterwards that quest completes and I get the 300 caps from the doc. When I look at the comment in the finished quest log it says that Amelia was killed by the doc even though she is still in the cell alive and the talk to Stockton quest has been checked off as completed. I can't talk to her, the doc or Stockton afterwards.

      I can confirm this works even if you're already on the Human Error quest (I installed it right before talking to Dr. Chambers in the Compound); it lets you set up the place in Sim Settlements 2 with a City Plan without having to murder all of Covenant's residents. Thanks for the detailed instructions!

      Yup just tried it now and worked perfectly the key thing is to not tell Dan or bring him with out and everything will work out

      Saved me wondering wtf I was doing wrong...as others have said, there is no readme.txt, so I had no idea what to do to "fix" this mod.

      Same issue here. Chambers autocompletes the quest in her favor and then Old Man Stockton doesn't do anything. The kid's too slow to talk to even teleport right to the old man with console commands.

      Old mod is broken mod. Won't Endorse.

      after talking to doc and letting her proceed open the lock and console to set stage to 720 (I think) successfully completes quest before failure and everyone lives without talking to Stockton. Took me a while to get the sequence because in following the steps above daughter didn't die but quest failed.

    Dunno if you support this anymore, but Amelia's door won't open if I choose to go with Chambers, yet she still lets Amelia live. I can't use CC to unlock the door, the game won't detect any intractability with it and unless I kill Chambers and turn the Compound hostile as a result, the terminal won't open the cell door either.

    With this mod installed, when you arrive at the Covenant, the door is open... There is no questionare...
    If you try to enter inside, they all turn agro....

    So much for the peaceful solution!!!!

    I'll try disabling the mod, doing the SAFE test then reenabling it.

      Have you tried to enter Covenant after destroying the Institute? If yes, then your problem has nothing to do with this mod. 
      They'll turn aggro with no further explanation if the Institute is destroyed prior to the first visit, it's something from the game itself.

      I haven't even discovered the institute in this playthrough yet.
      I ended up moving swanson outside via console and taking the test that way.

      I just waited for the guy to come to the desk outside and did the test despite the door being open, you can then enter.

    Ok, finally got a chance to test this through. Kind of a jangled resolution but works better than the release (all things considered). Nicely done overall! +1 for dialogue that otherwise never would have occurred. Amazing this stuff is the released game unused. Few things didn't go just right, as mentioned by HeArTBeaT15 it IS Tricky.

    Notes:
    1) Walking to guards in sewer isn't enough, MUST RUN up to Manny. Don't give him a chance to speak without being in dialogue range. Else they'll all open fire. 
    2) Also mentioned, cell door doesn't open from terminal, use Cheat Terminal "unlock nearest door" or console select door and enter "unlock" as command, or other mods that do similar.
    3) Amelia doesn't run away... You can leave her there though. Old Man Stockton doesn't mind though, he considers her saved all the same. but she doesn't appear in Bunker Hill.

    Additional Notes:
    Do not try to player.placeatme to get Amelia over to Bunker Hill. She's dumb as a standing ragdoll outside the holding cell. (no AI to speak of).

    Saved frequently at key points, speech check is some weird options. (go about your business after "I'm gonna kill her" seems like wrong option, but alas)...  Probably, really rough if in survival mode. Oh and contrary to description, do not remove mod after success or other mod LO IDs get FUBARed. Only potential for removal would be if it were las in LO to begin with, or converted to an esl (perhaps, IDK). 

    Again nice job seekingthesun glad you did it, seems more reasonable to have "A Peaceful Solution" to this disturbing side-story and all the benefits that come of it. So they are awful people... Who isn't in their own way these days, (let alone in an alternate reality apocalyptic landscape)!

    For anyone that hasn't tried it, you should give it a go. I'd endorse it for real but Nexus shows I've downloaded it but tells me I must download it to endorse it... Bethesda ain't the only one with problems... :P
