Sorry to be the one to say it, but it's strongly recommended not to clean dlcs. I think this is stated even by the xEdit team. Correct me if I'm wrong though.
If you can make a batch script that will just clean all mods, that would be very handy though.

@Drarack Do you really think thats a good idea, many mods comes with the exact same statements :)

True if you plan on installing conversion mods then don't clean the DLCs but you can edit the txt to include your mods based on your load order and it will clean them. I have noticed no issues and smooth gameplay in my experience.

Agreed. It's good to clean any dirty edits that got left over by mods.

@ badiser, if those mods rely on unedited fallout records, the problem is that if they are not low in the load order, they have a good chance of being overwritten by mods anyway. If they are low in the load order, they could revert changes made by mods back to vanilla. I know the latter is a general modding issue though. And I should say I'm no expert, that's just my opinion. Not for anyone to take too seriously.

I don't know why they couldn't make the mods to not require itms in such a way. Doesn't make much sense. Probably best avoid mods like that.  Must have been one of the many limits of early days modding. I guess nost people use nvac which will hide the issues anyways

Btw, could you name one of those mods? I'm curious to take a look and try to see why they would say not to clean it. I have feeling it was a way for them to deal with the mod load order overwrite issue. I bet they also say load the mod low in the order too

Sure this video by GamerPoets will mention the mods where you don't want to clean your DLC, Tale of Two Wastelands comes to mind:

Thrillvilled, thanks, but even gamerpoets doesn't explain this situation. TTW is an edge case that modifies dlcs. There's no equivalent in FO3.
      Thanks bubaknh, that's handy.

Do NOT clean original game files! Leave them as they are and do any edits in your own files.

So, what is the advantage of this over Unofficial Fallout 3 ESM Patcher which patches the Fallout 3 + DLC ESM files with essential fixes + decompression optimization? I'm unclear on this.

This was made without the modded Fallout 3 ESM Patcher. However you can run this bat script after the esm patcher or if it already addresses the dirty edits of the esms. Then you don't have to run the bat file.
