Verify that the save matches the expected game state.
For instance, if the funding, inventory, mechs and/or pilot info matches.
If the auto loaded save does not have the highest file date, please post a issue in the bugs section and we can work through it to see what is going on.
There are some mods that will change the save folder to be under the Battletech folder. This mod *should* work with those mods since it simply calls the game's functionality for listing and loading the existing saves.

The auto load for the "load save" mode will load whichever save has the most recent date on it.
To verify the most current save is the expected save do the following:
Go to: << Steam Install Dir >>\userdata\3847327\637090\remote\C0\SGS1
C0 and SGS1 may have different numbers.
Look for the save with the most current date.
Use the BT Save editor to load up the save. Found at https://discourse.modsinexile.com/t/battletech-save-editor/710
Note - the older version can be found on nexus mods (https://www.nexusmods.com/battletech/mods/408) but is no longer updated as per the description.
