The ITMs in my file have been addressed. I'm not sure I've looked at that file since before TES5Edit was released.
I've occasionally thought about updating mine to apply the changes automatically, but I've never gotten around to it. From the reading your description, it sounds like your method is pretty close to what I was planning to do. Quite frankly, I'm just as happy that you got there first.
I have to say your mod seems very well thought out, and I think you make a really good point about the shadowmarks existing in the cities prior to the guild's influence.
Thank you for the clarification regarding that. I'll drop the bit about unclean edits from the description, then. I feel like I should point out that I put my script under the MIT license, which means if you have the desire to use it, you can go right ahead and do so.
