You just download the color pack with flames and drag the meshes and textures folder from the appropriate color folder into the data folder. Let it replace the files if there are any already there.
Actually yes, in a way. Instead of installing with a mod manager, you will need to install manually. Pick the folder with the color you want for the flames and copy the meshes folder over into the data folder. You will also need to copy the effects folder inside the textures folder as well to the textures folder inside the data folder (if you do not have a textures folder, create one). Then for whatever color you want for the body, go inside that folder and just copy the actors folder (inside the textures folder) to your textures folder.
I can't guarantee everything will look perfect as the body mesh has a glow effect that is colored to match the flames (and the corresponding colored textures for it), but I hope this will help if you or anyone else wants to customize their Arvak using the files from my mod, even further. However, if you have any experience with using nifskope, then you can change the glow effect. To do so, open the mesh inside nifskope, in the block list window, open the NiTriShape block named Shadowmere Skeleton NEW, and then click on the BSLightingShaderProperty and go into the block details window. Down there you will find emissive color and specular color. You will want to change the colors to match whichever colored texture you choose. Just click on the little color wheel icon to do so.
I can do a more thorough tutorial with images on how to change/customize the colors with the resource file in the optional files of my Arvak Texture Replacer mod. I'm also thinking of adding more colors to this mod (such as pink, yellow, and maybe a few other colors like blue green, red orange, etc).
There's a reason I disabled the NMM button. It's because you have to install it manually otherwise it won't work. Installing it manually isn't hard at all. Just extract it with winrar or 7zip, pick a color option folder, and drag the files inside into your data folder.
Edit: Re-uploaded the files. All I did was fix the readme's formatting to be more consistent with some of my newer files. I also removed the image folder from the main files to cut down on the file's size.
Uploaded new files for the color pack with fire and the color pack without fire.
The textures are redone using my source file found here: http://skyrim.nexusmods.com/mods/22089. More information can be found there as well.
