It looks like Expanded Configuration Loader has ironed out all of its bugs, but please don't delete this mod because it can be useful for someone to go back and look at how this one feature was originally done.

Wouldn't it be way better if the original equipment was left in place on the ship rather than removed? If it's simply removed, then I don't see this mod actually solving any problem I have.
Maybe I'm misunderstanding. I hope I'm misunderstanding. Maybe you meant "skipped" rather than "removed"?
The main use case I'd have for something like this would be to easily refill consumeables (missiles, laser towers, etc.) for a ship that has mismatched equipment for the race's equipment dock that it's docked at. In vanilla, it's simply not possible to use the loadout system for this -- whether it's just one thing (split engines on an otherwise argon ship) or an entirely Split equipped ship at an Argon eq dock, it creates the same problem. You have to manually do the things to resupply the ship there. It's not a balance issue imo (because you can do it manually for each ship), it's a QoL issue (time spent clicking).

What you describe is what aspired to do and this was very much a work-in-progress when I uploaded it. Expanded Configuration Loader addressed a lot of the shortcomings before I got a chance to tackle them myself.
I'm happy to leave this mod up as reference if nothing else.
