You can download Script Merger (https://www.nexusmods.com/witcher3/mods/484) which will allow you to merge mods.
Then you should set mod merger in the extension settings page or vs code preferences (set the path to this option "Mod Merger Path". the author made a mistake it should be writed "Script Merger Path", i have already reported.).
Whenever you cook a mod after cooking it will open script merger and wait until you merge your stuff... close script merge and you will be prompted to launch the game, if you desire.

You could suggest to the mod author to add a feature to merge scripts.
