This is such an amazing mod! All I would say is you should add colours to the seeds you've missed, and it would be cool if you could made packets for the loose seeds like the sunflower seeds and add colours to those!
I actually did something like this for myself, with the sunflower seeds and coffee. But the reason the game does not do this by default is that, unlike the seed packets, those loose seeds do come in qualities and are used for more than merely planting things. Interesting difference. I am not sure how I feel about my packets at this point.
I'd recommend making the seed packets of loose seeds with different usage into see-through transparent bags, sealed with the colored flap. So it'd be the same icon inside a transparent rectangle.
This way the icon doesn't change much, and you can still see the actual item, and it maintains the different appearance for the distinction.
Rice shoots should fit without changing the size, but the rest would likely have to be resized a bit to fit.
I was considering see-through as well. It's most definitely an option, especially for Rice/Taro shoots and something like the Tea Sapling. (Although that one needs no seasonal tag, of course.)
It's still odd to me that monsters drop neat little seed packets. X3 I guess everyone likes their things organized!
Well, one way to deal with that would be replacing the actual packet with an intermediate item that gives the actual seed once received instead going to the inventory, much like how artifact Books add an entry to the Museum, Stardrops trigger the energy increase event, and Golden Walnuts give +1 of a currency without appearing in the inventory.
But that would mean replacing the actual seed with this drop in drop tables of enemies and any other source of the item that isn't a merchant, and creating the scripted behavior that replaces the drop with the seed on pickup.
Once done it would be a neat framework for other people who wants other 'effect on pickup' kind of drops like pickups that give energy or experience without putting anything in the inventory. But it would certainly be a lot of work, and quite prone to be buggy, having to make sure the item always triggers its effect and doesn't end up in the inventory instead triggering its effect.

Edit: It seems you missed the flap on Amaranth (Fall).
