I'm not sure what you mean by the feeding troughs not changing colors, the only color changes I make are to the walls if you choose one of those config options. Are you using any other mods that affect the coops or barns? Do you have a log I could look at?
I had the same issue with the through colors, do you have by any chance Rustic Country Town Interiors installed? It has a "coop" option that you need to uncheck.

Are you using GMCM to configure the mod or editing the config.json file directly? If you're editing the file directly, are you entering one of the wall color values exactly as written below? They're case sensitive, I believe, so you have to put "Blue", "Brown", "Chocolate", "Cream", "Green", "GreyBlue", "Lavender", "Orange", "PaleGold", "PastelPink", "Pink", "Purple", "Red", "RoseGold", "Rust", "SeaGreen", "Teal", or "White" exactly.
I tried both and made sure to indicate the colors correctly in the config. the only thing I could see maybe interfering is either Gwen’s medieval or DaisyNiko’s tilesheets, but they didn’t seem to have that problem with Cuter Coops and Better Barns which seems to be coded similarly.
That's so odd. It should be compatible with recolors generally, it plays nicely with VPR and Elegant Town Interiors on my save, but my guess is that something else may be patching the coop tilesheet after this mod does. I'm not sure what would be doing that, though.
It's probably the DaisyNiko interior map, I had a similar issue with it, until I disabled the DaisyNiko coop recolor in the mod config. Gotta say though, I rather like the DaisyNiko recolor on the cleaner coop! It looks quite nice together.
I think this is the problem. I was too quick to say it would be compatible with interior recolors, because their changes to the coop tilesheet can overwrite mine. I'm going to look into whether I can modify the priority of my patch to resolve this, but for the time being I'm considering it a known issue. Thank you so much for reporting it and looking into it for me!
The way the maps were made, I believe it's the map properties. The way that the autofeeder is told to work changed in 1.6, so a lot of older mods have broken autofeeders in the coops and barns.
