It appears to use a proprietary model, so it cannot be applied as is. You need the author's permission to modify it. I am not using that mod. So if you need a patch, please ask permission yourself, not me. If permission is granted, let's work on it.
I deleted JS mod and installed "Rallys Instruments". I actually like the options and looks better too. This mod works with that one and fixes the issue. Nothing against JS at all. I have a lot of his mods. Amazing mod author. But the clipping is bad. The funny thing is Vortex had a conflict that I let this mod win over JS mod. Still had issue. Rally's instruments doesn't conflict with this mod and works. The hand clips from time to time, but much better than a breast sticking out of the lute. Thank you
If the collision was added to the back of the Lute would that work with Boob physics? I wouldn't know how to do that, if did know how to do these more complicated mods Skyrim would never be the same lol.
I use "Grampas Guitar Lute SSE" here on the nexus. The guitar has a gap where the boob is, so there is no clipping. Just a suggestion and by no means a devaluation of this mod here.

BTW its not easy to fix because as many characters as breast size.
