NPCs are handled with a script and with NPC records. You might have noticed lots of duplicate records, and this seems to be the best way to tackle this consistently. Before I was trying to use base NPC records, and then strip their faction and other stuff, before spawning. It turned out pretty inconsistent and upon switching teams/aggression mode, it was just a mess. As I had to make duplicate enemies anyway (in such cases as Ancano, who is normally bound by quests, or Forgemaster who wouldn't do anything if just spawned), I just made duplicates for everyone (thanks Asrak!). So there is neutral group (serves as a display), then team red and team blue, which have assigned factions beforehand. I tried playing with factions as well, but assigning factions with a script made team vs team impos...
