So, I had this issue while trying to export facegen (unrelated to VHR) and came upon this fix while searching. Thanks for the work, the file list of affected NPCs (ie, Form IDs) were a big help.
I think I've figured out what is happening, not why it happens, but how: When I exported all Nord actors (male + female) in one fell swoop, burnt Astrid face occured on certain NPCs; if I exported only female Nords, it did not happen.
Thinking it was related to female NPCs with "DEFAULT" as the skin texture I was surprised to see that it also happens to some NPCs that have a defined face texture (such as Danica Pure-Spring).
Seeing as the issue is related to Astrid's demise, I decided to do another test: I exported all Nord actors (m + f) BUT I deselected AstridEnd... interestingly, no burnt faces to be seen!
I'm new to this facegen stuff so I don't know how people usually bulk output this stuff and as such didn't test Bretons, Elves etc. or really what might happen still if one were to export everything at once, might be something to look into.

Okay, so I have the USSEP facegen patch downloaded and a ton of other patches given by the same person in regards to other mods.
Does this affect how your instructions should be followed? I can't seem to find the “VHR Vanilla.bsa”, “VHR Vanilla1.bsa” and “VHR Vanilla2.bsa”, especially since I was told to download the USSEP facegen patch if I had it instead of the vanilla facegen.
EDIT: It seems like they just have different names regarding the USSEP patch. Still wondering about the other mod patches though!
You definitely need to download the second file under “main files” that is called “VHR Vanilla Facegen”... then on top of that you install other patches like USSEP... and all of the rest you need depending on the mods you use... So, inside “VHR Vanilla Facegen” are the files I mentioned... And lets say you have Bijin installed for example... and it replaces some of the characters from VHR that were affected by the Astrid face... then Bijin mod would be “fixing” those characters... But just to be sure there are 0 affected characters at the end you follow the steps from this mod :)
