The ITM's are still there. You can tell that by just looking at the archive content and you can see that you have three dds texture files in the tintmasks.
I don't have the technical expertise to tell you why, but I have seen a problem that suggests there is at least one ITM regarding Lydia. I have Apachii Sky Hair installed, as well as NPCs of Dibella which modifies dozens of NPCs using Apachii. Whether I install Sophia V1 or V2, Lydia reverts back to the vanilla hair style and has a black face. Apparently Sophia V1/V2 "touches" Lydia in some way? I was able to correct this by loading the NPCs of Dibella .esp files after Sophia V1/V2. Of the dozens of NPCs that are modified by NPCs of Dibella, Lydia was the only one I saw with this problem (though my checking was by no means exhaustive).
On a positive note, installing KS Hairdos in conjunction with V2 did correct the blue hair problem (also with Leah and Cecilia), and the load order work around has things going smoothly with Sophia and Lydia. I do love your followers! I have an even dozen installed in my current game, and I procured another player home with room for all, giving them a house of their own. I appreciate that you use the player's default body choice, wishing all follower mods would at least offer this option.
I've done a little digging and learned some things in the process. Here's some output from cleaning 0sophia.esp with SSE Edit. As you will see, there are two ITMs still included. One regarding Lydia, the other regarding Agni.
Since I cleaned the 2 ITMs out of 0sophia.esp I no longer have to worry about load order. The black face on Lydia is gone. I also checked KS Hairdo's.esp to see if it had any ITMs and it did not.

My experience with CK is extremely limited, but one thing I've consistently read is that it is notorious for creating dirty products, and mods should always be cleaned after using CK before posting them. Not sure why your previous attempt to clean the mod 04 Feb 2019 didn't "stick" when you posted it.

LOL we were working on it at the same time! My previous post was using the old file before you updated it today. Thanks for taking the time, but for some reason release 3 still contains the same two ITMs, and Lydia still has the black face. I have completely removed and downloaded the new update twice. Both times Lydia has a black face, both times when I clean the file it finds 2 ITMs, and once removed the black face is gone.
For your update you said, "Update - fixed Lydia bug by removing unneeded files." I'm not sure about removing files, but what is working for me is to clean 0sophia.esp using SSE Edit.

You need to make sure you clean the plugin before you upload it, at least for V2 you got 2 ITM's (in the form of 2 vanilla NPC's), this could cause conflicts that should not be there
And it is very easy indeed with jsut the CK for ITM's to happen either by accident, or by bugs of the CK itself, which is why you should always check the mod in SSEDIT for for that sort of stuff
I added a new hairstyle version for people not wanting to download sg hairpack. V2 uses hair from ks hairdos, check the image section to see how it looks.
I'd really like to use your mod "Sophia" (cute as a button, btw); but, as it requires a hair pack that is no longer available it's pretty much useless. Can you possibly port another hair texture instead? It would be great if you could. I understand that the hairstyle is part of her charm. Just don't want a bald cutie.
sg hair pack is from oldrim but it works in Special Edition i still use it. If you want you can use the hairsyler mod https://www.nexusmods.com/skyrimspecialedition/mods/4444 It allows you to change hair styles in game, because right now im to lazy to change the hair style if you want you can do it lol.

I just used the creation kit all I did was add the hair, those 2 ITM's must be from ks hair.
It allows you to change hair styles in game, because right now im to lazy to change the hair style if you want you can do it lol.
