Can someone Help please? Trying with SE, and it doesn't cause any conflictions, except a warning saying "This file was intended for original Skyrim, and may cause uncertain issues during gameplay"

error? It crops up every single time I try to use this with Vokriinator (NOT Vokriinator Black), but I'm not sure what to do about it bc all it says is to report to the author. EDIT: It works when I disable every other plugin except the ones I'm trying to patch, so my guess is that I have too many active plugins (esp and espfe files) for it to read.
TLDR: Open MO2, in the right pane, find the "Data" tab, find skyproc patchers (you may need to expand the mod section to read it completely), right click perks unlinked, either pick open with vfs, or add as an executable, I recommend the latter for easier access. Then find the executable in the drop down, run it, and it should work. *Note if you're running ecotone dual sheath, disable both the .esl and .esp before running. This goes for Asis or other skyprocs*
As I saw in the comment and would've guessed, people might have problems with this in MO2. Because of the vfs (virtual file system), It won't work running it outside the virtual system because it's technically nonexistent and not in the game directory. Run the patcher through the vfs. You can do that by adding it as an executable, or going to data tab in MO2 and running it through vfs. You can also add it as executable through the data tab in MO2. This goes for any Skyproc patchers like Asis and any external executable for that matter. Note that if you're running ecotone dual sheath, you should disable both the .esl and .esp files otherwise, the patcher

This is coming very late I know, but I've followed your steps and MO2 isn't recognizing it as an esp file for some reason? Every time the output goes into the "overwrite" folder and doesn't show up in the plugins list. I know technically it should still work as an overwrite file but it does not, unfortunately.

There is apparently some mod in you load order that causes this error, I don't know why exactly. You could try disabling some of you mods and then running the patch and try to identify which mod is causing this. Once you have it figured out you can disable only the "troublesome" mod whenever you want to run the patch and reactivate it once the patch is done.
Thanks for your feedback. I've done a bit of testing with summermyst and was able to fix the problem, a new version of the patch is uploading which should work fine with summermyst and other similar mods.
Looks like Summermyst was indeed the culprit. Wrye Bash indicates that the Perks_Unlinked.esp plugin is the Older Plugin style of record. Does the ReProccer need fixing? Or should I just update it in the SSEEdit?
I have no idea what the Older Plugin style means, I believe the resulting esp is the same as the one generated by ASIS for example, which also uses Skyproc and works without problems. So I don't know what updating it in SSEEDIT does? feel free to try it out or just leave it as it is if it works fine.
ASIS actually creates form 43 esp files and if you try to convert that esp to form 44 it will just crash creation kit.. wouldn't work to convert it anyway as you'd need every mod it adds as a master given the esm flag first anyway
Doesn't work with Adament anymore, or at least, it doesn't correctly detect the perks.
Yes I have Java and the most recent update etc, but there are perks such as "Constituition" in the Heavy Armor Tree which are entirely not touched by "Perks Unlinked".
And before you say it's a possible conflict with another mod that changes this perk, in xEdit with all mods loaded I can see very clearly this perk is unedited by Perks Unlinked or any other mod I have installed.
Either a recent update to "Adamant" broke the functionality, or it straight up doesn't work.
