this in fact does not work as a 'clean' save. as soon as you click new game the form lists are baked in and adding or rearranging additional form lists will cause irreparable damage to your save eventually. this is why you are told not to install or uninstall mods mid-playthrough. if you want to skip the prologue you can just install one of the many mods that allow you to do so instead of using what is effectively a guaranteed way to break your shit.
I started one save on around 100 mods and was adding gradually more and more throught the course of a few months to around 1000(more than 1300 active plugins) and the save is completely fine. All that 'do not add mods mid playthrough' is made up to scare people. That save is also more than 300 hours long, with multiple big sized mods like bruma and was transfered from vortex to mo2 with completely different load order. The only trouble you can get with adding mods is when you change vanilla stuff, like LOTD does. Other than that there is really no risk whatsoever. Even if you decide to add and later delete something huge from your save, resaver will take care of that. I deleted thousands of loose scripts and references to never experience any problems.
No it's not, and yes, what you've had is a placebo effect, and there are several hidden bugs that you haven't seen, waiting for you to do this. Take it from me, I've dealt with a number of mods 3 times that number for several years and I've tested everything. Use LAL .
just this month i've had my saves corrupt (but i knew what i was doing and was okay with it) so yeah, it is a thing, when the thumbnail glitchs out, or you see LODs failing to load, that's when you know it's not a made up story hahaha
