EDIT: Just to be certain, I went back and tested to make sure I could unlock both shacks back-to-back, and it worked fine for me. But you do have to read those journals to get the quests to start.
Reporting the same issue here. Apparently the script/quest doesn't work right if the mod's installed mid game. Fiddling with the rules didn't do a thing, either. Might I suggest revising the script?
Edit: I made some tests with new chars and no, Falkreath's isn't tripping. I reinstalled, disabled/uninstalled the Riverwood shack, nothing works. I think either the script(s) or the quest are fudged.
I just tested it again myself - installed only the Riverwood shack, cleaned it up, saved and quit the game, installed the Falkreath shack, re-started the game, went to the falkreath shack, read the journal, got the quest to clean it up, cleaned it up, done.
The quests and scripts in both of these mods are really dead simple. Like just a step above being an empty quest. They both work fine for me after installing one mid-save. There's no reason I can think of at all why it wouldn't work unless something else in your load order it interfering.
Try testing your load order with ONLY these mods, then re-add other mods until you find the culprit.
Okay, I think I finally figured out the problem, for real this time. The mod works as intended, it's just that the interact area is either hilariously small, or being partially covered by the chest. Also there is no quest prompt like with Riverwood's, which might've contributed with all this confusion. I hope this helps.

Oh wait! I think I see something in the setup of the activator that might possibly cause issues (no idea why it's working for me, though, but not you). I will tweak it and see if that does anything.
Fixed! Hopefully. So this was a strange one: I had accidentally set the "Clean Up" activator to have an enable parent that would make it initially disabled. But in the CK, you can't manually enable something that has an enable parent, so when the quest script was trying to manually enable the activator, it was throwing an error in the papyrus log. This must have been causing the script to stop executing - my game potentially just ignored the error and kept going because of one of the numerous engine fixes I have installed. Who knows.
But it should be fixed now, no more papyrus error!
Normally I would agree with you about ivy making the cottage look more charming, but part of the point of this mod is cleaning up an old abandoned shack to make it livable again. A big part of that is pulling down the weeds that have grown over it. (Letting ivy grow on your house irl is actually really bad for it, btw. It can break down mortar between bricks, grow into the house and let termites in, etc)
