having the same problem as @robn86. not sure what the conflict could be because it's the only companion quest mod I installed. I did install it after starting Take up Arms but even after reloading to a save before Take Up Arms it still jumps right into Proving Honor after the first quest from Farkas. Problems probably on my end but I dont know what
I actually noticed the same thing, and I can't see why or what would be causing an issue. It's a very simple edit which I used to have included in my own patch and it used to work fine.

Only did one radiant quest after Proving Honor and The Silver Hand quest started. :/ Because of the Skyrim Reputation mod I have not done Take up Arms at all, maybe it is incompatible? I'm just guessing.
Does anyone know if this works with Don't Be a Milk Drinker? I'm not sure exactly what that mod does, but I think it removes the 'Hired Muscle' quests where you just beat up unarmed women.
I'm actually playing through it now, and it seems to play fine with Don't Be a Milk Drinker. I've only been given quests to go to X location and kill X leader.
