   I see this doesn't recognize nif files is there anyway to fix that or will the mods still work

      The simplest way is to first install it. You will have an original mods and a converted mods directory. Place the mods that you want to convert in the original mods folder. Open the toolkit executable. From there you should be able to get it. Let it do its thing afterwards.
