The puzzled version is excellent. Just the right amount of hints that it's not a problem to find any of the stones if you have a working brain, but not too easy that it doesn't feel too cheap like with quest markers. It's just perfect. Thank you for this.

Would you be willing to do a version with more 'hey, it's in <city>, around <hint at building, or location if it's in a dungeon or something>. <second hint or w/e here>? I love the idea of this, but not with a 'turn left, walk 3 steps, look on the shelf, it's there' specificity to it.
exactly, this. Not criticizing your work at all, but this would work even better in form of a scavenger hunt, with clues and hints. Nothing too difficult or overcomplicated, but like kamsolastor here said, just telling the player there's one stone in a particular area.
example: "In the alpha wolf's den under the upside-down ship rests one of the three gems in the stallion city" or something like that
