A bed that doesn't give you diseases would be a great addition, a stone bed from the Silver-Blood Inn would be perfect. I have Realistic Needs installed, so getting to Blackreach and feeling sluggish from the debuff from being tired is a big minus to adventuring down there. Also, version without tower would be nice.
Here's an idea. How about adding in a hole to enter above the underground pool that collapses after the player uses Tower Mzark to leave the dungeon? Upon jumping into this hole, the player falls into the pool of water(or onto one of the platforms if high enough to not cause damage), and can then trek to Sinderion's hidey-hole from there?
Actually if I'm not mistaken, RnD needs a bed to have an owner parameter set in the kit for the cell. Or so that's what I can remember of it. Don't need any different kinds of beds, just the associations. I love the dwemer look so I'd have to say leave the bed and fix the owner (personally). It's really easy to fix too if you want to launch the kit and open the bed. Properties within the interior cell window, open the bed's window (don't modify the base object). from the 3d window, you can select "owner" to player if you'd like RnD to recognize it as a player bed properly. That should take care of your problem.

I changed the ownership to the building itself but not the bed, so thanks for pointing that out; as for the underground pool you're talking about I've never played through the questline for blackreach (as I don't even know what questline it's associated with) but I'll find it, play it, and see what I can do; before hand I'll see about adding an optional warp directly there. As for the added tower, I had already intended to remove it in the next release (it annoys the crap out of me I shouldn't have put it there to begin with).
Discerning the Transmundane is the easiest way to grab that questline. Access to it is given by the Orc scholar at the College of Winterhold after Parthurnaax sends you to look for an Elder Scroll. Talk with Septimus Signus at his outpost and he sends you to Blackreach for both the main quest, and his own Daedric side-quest.
If you're planning on the play-through for it, be leveled and geared up. It's not that bad, but you are there for a little while with whatever supplies you can carry. Recommend around level 20 or so for an easier run. Good luck and happy modding
Indeed, while not that big, blackreach is quite an area (and, it could so well be expanded from), then, friendly area ?
If not modded, indeed, nothing, as Vanilla the location is mostly handled by falmers & monsters.
This said, mods : One could (in progress ?) allow for the human Slaves there to be liberated, from which they could set up a camp as to allow for a more efficient operation (of course, that is quite some modding, so, if available one day ?).

Or something to that effect. I usually start with camping in the woods cause I've run into some weird bugs from ASLAL. Thieve's guild start wasn't too bad, but the priest guy just lingered in the tavern in Riften and never triggered his intro scene i guess.
Squashy was always starting with 'Hunter in the Woods', started the MQ immediately..Now, Squashy is playing with nastier predators/dragons/bad guys, and needs to start in 'out-of-the-way' places. With nearly 50 'current' characters, and more than that many deleted characters, Squashy has pretty much "Binderdundat", so, new places to start the game, with a reasonable chance of success, is very welcome!
This isn't a complaint or a bug report. Just that you're duplicating someone else's work, namely: Lab of Sinderion as a Player Home in Blackreach by scon27 at http://www.nexusmods.com/skyrim/mods/55953/? It worked fine for me with Arthmoor's Alternate Start. If you already know about this mod and don't care, then, sorry, I'll shut up.
I actually wasn't aware, but there's a fair difference between mine and that. Plus mine is going to be completely overhauled when it's completely finished.
Have you heard of the Haven Bag? I took that and Eli's Bluthanch and sort of deconstructed those to make my own little home on the go mod - dwemer themed obviously ... Very handy - full crafting and good storage. Sinderion's Field Lab would be kind of a cool thing to use as a home on the go kinda mod too. Something you can actually carry with you I mean. Just a thought
I like this idea a lot. I haven't explored Blackreach very much yet and would like a place to call "home" while I'm down there. I'll let you know if I experience any issues!
