The injector can be closed at any time once the game has started.
This simply removes some of the hassle of launching the ENB injector manually, launching Skyrim, and then closing the ENB injector once you're done. It's probably more beneficial to just launch the ENB injector yourself and hide it in the system tray if you play on repeatedly opening and closing Skyrim, however.
