Converting to SSE works pretty much like creating a new animation mod, and the FNIS patching for MomoAJ seems to work fine in SSE, here's what I did and it's working great for me:
Create a backup of Data\meshes\actors\character\animations\mt_jumpfast.hkx in your active Skyrim directory if you have this file
Extract the files from Data\meshes\actors\character\animations (mt_jumpfast.hkx and the MomoAJ directory) - do not extract/use anything else
With the CreationKit installed, use the Tools\HavokBehaviorPostProcess tool to convert the 3 hkx files you extracted. Example (do this for all 3 extracted hkx files): HavokBehaviorPostProcess.exe --platformamd64 mt_jumpfast.hkx mt_jumpfast.hkx
Edit FNIS_MomoAJ_List.txt and change mt_jumpfallback.hkx to mt_jumplandback.hkx
The converted files and FNIS_MomoAJ_List.txt should be in your Skyrim Special Edition\Data\meshes\actors\character\animations directory (keeping the MomoAJ directory in tact)
Run GenerateFNISforModders.exe - Click Generate Mod Behavior and select FNIS_MomoAJ_List.txt when prompted.
Run GenerateFNISforUsers.exe as normal, checking the Momo Acrobatic Jump patch
Enjoy your cute backflips!
To uninstall it, restore your back of mt_jumpfast.hkx (or just delete the one you brought in if you didn't have one before), delete the MomoAJ directory, and Data\meshes\actors\character\behaviors\FNIS_MomoAJ_Behavior.hkx (the file generated by FNIS for Modders), and re-run FNIS for Users as normal (unchecking the Momo Acrobatic Jump patch option)
There's also a animation conversion guide for those who want to take the shortcut https://www.nexusmods.com/skyrimspecialedition/mods/2970. Make sure to include the havokbehaviorpostprocesstool and converttoskyrim where all your files are installed in. And have fun converting from 32 to 64 bit. Worth the time.
You, sir, are a god among men! This was driving me crazy! Thank you so much for the easy to follow step-by-step guide to getting one of my personal favorite animations to work. Animations really make a game, don't they? Bethesda makes such beautiful worlds and interesting questlines (Oblivion's Dark Brotherhood is still one of my all-time faves) but it's the little things that really add personality to the game that they seem to miss. They are getting better but they are still missing the mark. Mods like this one help. And thank you for helping me to enhance my game. ^_^
okay for the missing .hkx file error you get in consistence check all you have to do is 1.navigate to C:\Program Files (x86)\Steam\steamapps\common\Skyrim\Data\meshes\actors\character\animations\MomoAJ 2.locate the FNIS_MomoAJ_List text document 3. open with notepad 4.change mt_jumpfallback.hkx to mt_jumplandback.hkx 5.save and rerun FNIS Consistence check and it should be 0
Holy you guys gotta try "better Jumping" with this mod it's out of this world...you can do a double front flip, a double backflip and jumping while sprinting really takes this mod into another level it's incredible...someone ported this mod to SE but it's not the same something is off...I'll try it again but seemed a little clunky but on my LE with the mods that I have it's amazing.

All will work with this, does odd things with 360 movement sets though, sometimes.
