Alright! Great idea, but if you really want to make it immersive then I highly recommend to pair this with 'Fighting Fatigue', as it has an option to constantly drain stamina while swimming.
But it has a problem: tested today, if I stop swimming even underwater, the Stamina bar recovers, that is, I can be submerged an infinite amount of time as long as I stop swimming from time to time ... and this is not at all realistic.
Confirmed for me as well, and with stamina related perks and standing stone perks it's practically impossible to drown as stamina regenerates incredibly fast.
Great idea though, in the beginning when I was underleveled it made me think twice before I started swimming randomly :D.

Does the slower movement speed depending on your equipped gear also affect walking/running in water? That would be a welcome change, right now in vanilla when you walk or run in water it feels like you’re floating/the water is weightless, haha.
About your question, I'm sorry I don't quite get what you meant. Do you mean walking in water? If so, seems like i never knew something like that in vanilla game. Or could you be talking about some mod which does it?
As far as i know, you can't walk in water. You simply swim and submerge normally in water. Unless you're using a mod which allows it to happen
Oh sorry, my question was confusing! >.< In vanilla Skyrim, when you're submerged in water but you're not swimming yet, I was wondering if the slower movement speed depending on your equipped gear from this mod would take effect then as well?
It would be amazing to have an optional version of the mod where it also affects being submerged in water even if you're not swimming yet, based on your equipped gear or how submerged you are, since in vanilla Skyrim it sort of looks like you're moving through the air in the water because there's no resistance, haha! But this is an awesome and incredibly needed mod regardless!
Alright, so my mod only works when your character is "swimming". What dictates "swimming" is simply the game's condition function "IsSwimming", which is when the swimming animation takes effect. So, the speed slowdown will not take effect when you're not swimming (ie. your character isn't having the swimming animation), even though you find that part of your character's body has submerged in the water.
But, i recall there are probably a mod or two which do that. Something like "Skyrim Wade in Water" (simply google it), but maybe it's for SE only. Not sure whether it's available for LE too or not.
