just putting this for whoever still reads the comments (and put it here as think its related to these comments to open cities, as in my cause, I used one of the ladders to get to the roof of the Inn in riften, and well it took me to riften but.. not riften! there was NO ONE around except for Brynjolf, and he wouldnt left this "fake riften" thus I couldnt do his quest to start the thieves guild quest...
I'm about 85 percent sure it's conflicting with open cities mod as thats the only other mod with this one that effects Riften,
There is one in warmaiden its on the one of the wood that hold the roof (i dont know what its called -_-) and another one in dragonsreach jarl chamber in a bowl

WHITERUN: Warmaidens - Rafter right above fireplace Belethar's - Hay beneath the stairs Jarl's - In his office, in a bowl on the book shelf Farengar Secret-Fire - Underneath the nightstand next to his desk Arcadia's - Hanging on the wall above the head of her bed
I can't seem to find the one in the Drunken Huntsman now. I'll look again tomorrow.
EDIT: There is NOT one for the Drunken Huntsman. So that is all 5 keys for Whiterun.
SOLITUDE: Fletcher - In the room just outside his bedroom, on the shelf near the table with the ledger. Its on the high shelf, hidden under a book. Bits and Pieces - Upstairs in the bedroom on the right hand side, under the lidless chest at the foot of the bed. Also, the trapdoor entrance to the sewers from Bits and Pieces is hidden under a pile of chopped wood in the corner of the basement. Radiant Raiment - In the bedroom directly forward from the stairs, the one with the business ledger in it. Key is in a basket in a corner between the door and a wardrobe. Angeline's Aromatics - First room on the right at the top of the stairs, on the very top of the bookshelf just around the corner on the left as you enter the room, on the right hand side of the shelf. Winking Skeever - Bottom shelf of the bar counter on the left hand side, relatively in the open compared to most other keys. Blacksmith - In the upstairs bedroom, in a bucket in the corner next to the table with a lockbox on it. Stables (Thanks to ClaudianRobin) - "on the mantle of the fireplace, but it has a tendency to fall somewhere around the fireplace." Imperial Vault (Thanks to ShaRose) - "It's hanging on the key holder, about 5 steps away from the door that it unlocks. I kid you not."
MARKARTH: Hag's Cure - in the corner with the cobwebs near the chest Blacksmith - in a corner of the outside forge, near the tray with a bucket wedged between the wall and the dwemer machinery I was unable to find Calcemo's or Arnleif & Sons', although someone earlier posted that the Arnleif & Sons' one was in one of the baskets in a corner, but I couldn't find it. The cells without signs can be entered from the top via trap door.
For the sake of clarity and cleanliness, i absorbed some of the info other users found into the quote of my previous post. Thanks to ClaudianRobin and ShaRose for spotting the ones i missed.

I know this is old but I found the one in Arnlief's. it is in the back left room where the two old folks sleep on the left side of the room in a large basket on the raised platform next to the bed.
I can't for the life of me find the entrance to the Solitude Vault, I search throughout Blue Palace, Castle Dour, and the Temple of the Divines. Am I looking in the wrong place?  I'm totally okay with someone telling me where the entrance is located.  I've found the entrance to the Dragonsreach vault before, but what's this i read about Back entrance, in relation to Whiterun Keep Tunnel?
Edit: finally found the sewer entrance. Another mod, Palaces and Castles enhanced seems to prevent using the Blue Palace and castle Dour entrance
