This is a great mod, and I appreciate all the effort that went into it.
The help melee is completely fixed on these(I used Barry's knee melee + the attack data from Jill's help melee - I've yet to see it miss once), and they all have the melee fixes for Arm Front from the face paint + beret version.
Krauser's partner assist almost never lands. The attack he does when you get grabbed I mean, it's like a straight punch but it virtually never makes its mark.
Playing as Krauser this isn't too much of an issue since you can use the trainer to just change that melee attack to something else.
But if you have krauser as an AI you can't fix it with the trainer since there's no way to edit the melee moves of anyone other than the character you're currently playing as.
Using Sheva (Tribal) - Red face paint & Beret version it's still crashing for me on the 4-1 Boss fight cutscene, but it no longer crashes when selecting Sheva Tribal in Mercenaries.
I've also noticed the twist kick animation was changed from an uppercut to a backhand punch, haven't seen it miss yet so that's nice.
Another issue I've come across is that there is some really intense recoil/wobble from the H&K PSG-1 Rifle when shooting it, while the scope is fully zoomed in, that isn't normally present when using regular Sheva/Chris :
It crashes right on the cutscene before the boss, I tried all 3 different Sheva replacer versions and they all do it. It doesn't happen with any other outfit of Sheva's. I guess I'll try to see if it's something on my end
After pulling the final lever I was able to normally defeat the Popokarimu. Maybe I was just lucky. I‘m not saying it‘s not my mod, it very well could be, because the Sheva versions are all model swaps, and those are always pretty buggy from my experience. Sheva (Tribal) version was mainly made as an after thought for mercenaries mode.
Using Raz0r's trainer with skip cutscenes, ignore missing files, and fix cutscenes all on fixed the crashing.
I've played as Krauser all the way up to that point with 0 crashes, even without the trainer on. Overall this mod seems to work fine in Main Game, even though it's primarily intended for Mercenaries.
And another lol, on the elevator right at the beginning of 6-3 after the Excella boss fight.
Raz0r's trainer again fixed this.
It might be prudent to mention in the description of the mod that people should consider using Raz0r's trainer with the settings I mentioned if they plan on using this mod in the main game since that has alleviated every crash I've experienced.
Like I said, Sheva (Tribal) is a model swap, all versions. I was able to play 4-1 without any crashes for example, while you had them. I will try the other spots you mentioned but like I said, it was meant for mercenaries use mainly. Let it rest. ^^ I will edit this post whenever I tested it just to let you know if it happened to me as well.

This Krauser mod is super well made, and with the new double kicking animation I never had issues with it missing(at least not that I noticed) the main one that kept missing was the "twist kick" one which is a default animation for a different character.
That is what the guy did that did the animation changes for this mod, as far as I know. Twist kick's hurt box is probably under or around her feet, and because the edited animation is a punch, the move will miss a few times. Messing around with the LMT Tool is just too much of a hit n' miss if it works or not, so I haven't bothered to swap too many animations myself.

Loading into the main game with Sheva's inventory empty, and her default knife swapped to Jill's, didn't crash. I'm unsure of why this is happening but I'm guessing it has something to do with the knife or bow replacers? Gonna keep messing around with the files and see if I can't fix it

About the recoil: I have no idea. Not a big issue though. Probably connected to one of the animation changes he recieved.
