First up respecced companions get removed from your party and you lose the option to select them from your toolbar. They’re still in the party and you can click on them and order them to move about but that’s it. Might be fixable by adding/removing them to party or area change, I haven’t tested.
Second is for some reason it suppresses all tooltips? Really no idea why but uninstalling it fixes it.
I’m using the community patch and improved UI mod, so there might be a conflict there.
I've encountered the same problem. It only happens when you respec one of the companions (and probably sidekicks), not when you respec your MC or a completely custom hireling. It is nothing to do with the community patch as I don't use it. It might be to do with the improved UI mod. As you say, it doesn't actually remove them from the party, it just removes them from the toolbar and suppresses tooltips. What you can do is finish respecing your companion, and then save the game, and then reload, and it should then be fixed (at least it has been for me).

And after choosing companion's job, install UMM again if you need. (You need to reinstall this mod for Full Respec everytime after you uninstall UMM.) (+ Camera zoom unlocker doesn't need UMM after being installed and set up, so if this is the only UMM mod you're using, you don't have to reinstall UMM and just have fun with this mod.) (Smart unpause, and Ship Morale mods need UMM to be maintained installed.)
Just as a PSA, I discovered that if you have one of the alternative companion class/sub-class mods that are available here on the Nexus (there are 3 of them, they will turn up if you search "Companion"), then if one of those is sitting in your mod-list, the lvl 1 class/subclass choices (for the companion you've chosen to tweak) that will come up when you use this mod will be from that alt companion mod (and of course you can revert and respec by removing the alt class mod).
Means you're still limited for alternatives to whatever those alt class mod makers dreamed up, but it does give some more options to play with in an easy way, without having to go through the whole song and dance setting up Unity Console (which does still work, it's just a bit fiddly setting it up now) or using console commands.
TL;DR; This mod works like a charm. With Steam version.
Pillars Of Eternity 2 II 5.0.0.0040 Steam version. I went through half of the game and at that point figured out what is the most nuances of the mechanics. But also at this point all choices on companion are made, you can't change it by default. If you want to change companion classes midgame you have to use unity console mod (not updating) or cheats (no achievements)... Or now this mod! I believe it is a wrong decision by developers not to provide a way to change companion classes, this mod fixes that.
I also have modification to Assembly-CSharp.dll (yes, I also think that non-active members getting 80% of XP is also a wrong move) but this mod doesn't interfere with it. Good!
I noticed that other mods installed with Steam Workshop, such as improved UI, stopped working when this mod was installed. But I changed all classes I needed, made a save and uninstalled the mod. All other mods returned. Good! (almost, but anyway better, than loose like 30hours in game)
Good info! Yeah it's handy that you can switch this in and out easily enough and then switch back to your usual modding setup.
The modding situation for this game is so messy. I wish everyone would have just used Unity Mod Manager, like the modders for the Owlcat games (Pathfinder, etc.) started doing early on, and then we could have all the really useful mods working together, like with the Owlcat games :)
If you cannot get this mod to work and do not mind using the console to respec characters. These threads proved very useful and worked for me. This will disable achievements for your game.
As two recent posts (21 Feb 2022 and 9 Aug 2022) suggest that this mod is not working properly, I thought I would just post a quick comment myself for the benefit of anyone wondering whether to try this mod to say I've just downloaded and installed this mod and it worked fine for me (specifically, I used it to change Eder from fighter-rogue to fighter). It worked perfectly. If I encounter any problems moving forward I will update this comment.

It just lets you change what class choice you made the first time you recruited them.
