I think the Fix NL only works for existing items that are modified, this is adding new records. That said, I gave it a shot, and the script made no changes.
In looking at that, noticed AlterESPMain and TamrielLeveledRegion both have new record types added to cell that are missing from this (and the other marker mods). Unsure the impact of these, but in TES4R.exe can copy as override with (overwriting) from the Tamriel for instance and copy those unknown records into the marker ESP. (Right click on the TamrielLeveledRegion.esp header)
I used xEdit 4.1.5n to clone those unknown items into all of the Marker mods of yours I have installed.
Made a guess that seems to work. Change the name from Ayleid Well to: LOC_FN_ARWellGrate01
Basically did a search through the OG oblivion ESMs for Ayleid, found Ayleid Well, and that some of those new Altar ESPs overwrite the full name with that LOC_FN. Changed the Map Marker full name to that, and boom, no more Missing String. Uploading screenshot to show it. Sorry for the small compass using Better Hud - Slim, so little harder to see
Sadly can't quite get this one to work fully. Still getting the <MISSING STRING TABLE ENTRY> bug. The icon appears on the map perfectly fine. This is with version 1.2 and MagicLoader, though something I did notice is that magicloader didnt find a file to patch. Not sure if thats something to do with it or whether its perhaps another mod thats conflicting. Only one I can think of is theAyleid Mana Wells but even with that fully removed I still got the issue above.
The Wayshrines and Stone work perfectly though! Guess I'm tracking the Wells visited on map genie until a new update rolls out.

Update to version 1.2 and make sure that you install the MagicLoader JSON correctly and then run MagicLoader to patch the new strings. You can also use MagicLoader Loader to automate the string patching.
MagicLoader does fix the strings. If you write the strings yourself, you either get MISSING STRING text appear, or you get the problem that markers discover on compass but do not stay on the map. MagicLoader allows to fix that, because it injects the strings as new.
Standard map and strings without MagicLoader only allow one marker with the same name, so without ml, only one of the many ayleid wells will ever show up on the map, even if you use the correct localised strings.
I'm not sure if it's conflicting with the Alyeid Well mod that grants you +5 magicka upon activating one, but so far all this mod has been doing for me is saying that it's been added to the list whenever I use a well, but it doesn't appear on the map.
I'm having the same issue as Griffonk. My map only tracked the first well I went to, which is the one across from the sewer exit. It does appear on my compass but does not show up as a fast travel location on my map
Issue has been determined to conflict with Ayleid Mana Wells as mentioned above. Also realized that previously discovered Ayleid Wells are gone from the map.
