   I downloaded the Elsweyr mod from the a AFK site, so if I download this, will it still work with it?

      So far I know they are the same.  The game does not know what you downloaded a file.
      
      In this case it will care that you have the correctly named .esp which this mod is modifying installed.

   Awesome, I was planning on doing this myself but looks like you've got it covered! Great job! This should be a must-have for anyone who has the Elsweyr mod installed, it feels so much more like a natural addition to the game with it!
