(EDIT) I just reinstalled the QOTW Season one.exp without cleaning it, and it seems to have resolved the issue. Weird. I don't know how cleaning the esp would cause this bug, but, oh well. Sorry to waste your time. Please disregard this comment.
If you're still interested in working on this patch, I've found another conflict, or rather bug between "QOTW Season One.esp" and "Better Cities Full.esp".
It's the quest called "The Pirates Are Coming". Normally you start by asking people about rumors in Anvil, then are told about a pirate attack. You go to a guard and ask about it and the guard tells you to go to the Anvil lighthouse to keep watch and light the signal torch when the ships show up. At midnight, ships will appear.
This is where the problem starts. With the "Better Cities Full.esp" active, the ships appear at 12 midnight, but the quest update message telling you to light the signal torch does not appear, also one of the pirate ships, the one closest to the expanded Better Cities Anvil Docks area doesn't appear either. When I saved the game just before midnight, exited and deactivated "Better Cities Full.esp" then reloaded, the quest update appeared, the signal torch on the lighthouse and the one missing ship also appears and allows the battle against the pirates to start.
I reactivated "Better Cities Full.esp" right after getting the quest update and the rest of the quest worked fine. I Killed the pirates, got the reward without any problem. So it is just that one quest update trigger that does not work when Better Cities Full.esp is active. I couldn't seem to figure out why when I looked in the CS, but I have no real modding knowledge. If I had to guess, the one pirate ship that doesn't appear when the other ships do is the trigger for the quest update, and without that quest update telling you to light the torch, the signal torch itself will not appear either.
This isn't a huge problem since I only had to deactivate "Better Cities Full.esp" for a short while for the quest update message to appear, save, then reactive it after the message appeared. But since you're making this patch, I decided to let you know.

I'm very late replying but it turns out there was no error, I checked it again recently. Better Cities just moved the Lighthouse a little bit, and because of that the torch that appears kept spawning in thin air and falling off. I feel really silly for not figuring that out earlier. Its no problem, all I had to do was go down to where it fell and light it. Sorry to bother you.
Also you are right, its better not to clean these plugins, it caused little issues in places.

I am not active on oblivion or modding.
I recommand to not clean QOTW and make your load order with boss.
Also you are right, its better not to clean these plugins, it caused little issues in places.
