I don't know if I'm doing something wrong but the last 2 times I've run this mission, I've only been able to get first two and then one keys. So unable to finish the mission. And I went through every room twice. I noticed that someone said to only look at the logs after being prompted at the Secure Terminal. Is that true?
Yeah, the data pads start giving out the Log Encryption Key items after you interacted with the Secure Mainframe. That is the intended order of operations, guided with the tooltips.

Since the Nexus changes the top listing in quests randomly, is there a short cut to get this quest without walting for it to appear as the next top o the line quest?
Honestly no idea, I haven't looked into that. There is a Weighting property declared in the main Mission Sequence structure, but I haven't experimented with it. If you can use AMUMSS, you can try changing this value, recompiling the mod and observing any changes to the frequency of this mission turning up at Nexus.
Niiice!!! Do you mean that you made this mission, or found it unreleased?? In any case, I completed it, but only after realizing that you have to not touch the logs until you're prompted to or you won't be able to get the 3 decrypters needed to finish the mission!!!
I guess I could, but I don't see a reason why should I do that. There are enough data logs across the whole freighter, each of them has a 50% chance to drop the log encryption key item needed. One would need to be super duper unlucky not to find these keys, even when completely clearing out the earlier rooms as one progresses towards the Secure Mainframe.
Putting those keys in crates / lockers would add some problems. A minor one: it would just take away from the extra loot players could grab when exploring the dereclit, even outside of this mission. A major one: it would require a change to the Reward Table MBIN which means adding conflict with plethora of other mods available on Nexus. Considering these I think the current approach is fine and doesn't need changing.
