I don't know, that's the reason I ask for screen captures. I didn't have the time to play a lot since Worlds part 2 release but all the damaged machineries I encountered in the wild were destroyable.
I have similar issue, but I think I got what is causing the problem. As you I have damaged machinery near my base area. I can interract with it to remove damaged part. But after it I can't loot it - my guess is due to proximity to the base. And my 2nd guess is that not looting it causes issue with the mod. I found other damaged machinery in the wilderness, I removed broken part, looted it properly and I was able to destroy it just fine it. But I found another problem. When I was digging down to get burried technologies assigned to this damaged machinery manipulator destroyed burried technologies before I was able to loot them.
For some reason this seems to be hit or miss as of Worlds Part II update... I can destroy some damaged machines, but not others. I aim at just underneath and some go away, some just stay there with nothing under them.
I had a similar report and finaly found the issue : In vanilla, damaged machineries have a linked buried technology so yes, destroying the first destroys the second too. I made a lot of options for both these items though and updated my description to warn and link some other mods.
I am having issues merging mods as I just cant get the programs to do it to work.
Do you perhaps have a file that merges all your mods?
I literally have all your mods that your said are currently working for the current NMS version and...

I know its a lot to ask but I can see some of these mods are stopping your mods from working. An example is your darker nights wont work with hybrid stratos and vice versa.

I'm using a merged pak from lua scripts btw.
EDIT : I went to a undiscovered planet to check it out, even there in the wilds it doesn't work...
