I’m not sure about manually installing modifications into the Data folder, but my game with 77 .esp and esp-free modifications works stably, without conflicts or errors in scripts. I think that with a manual installation, the user simply needs to know which ones could potentially conflict with each other in order to avoid most errors...
You should never put any mods into the data folder since you don’t know what files could be conflicting with one another which can easily lead to game crashes and breakage.
MOD Managers like MO2 are better as they help keep the game folder free of ESPs and other mod files and allow the user to keep track of which mods they have added.
