Never noticed they reused the Enclave Vertibirds! I reckon trying to utilise Base Object Swapper could be cool - that way there's no need for worldspace edits. I'm no expert (literally just did a 2 minute skim of the documentation), but this seemed to work for me when I did a brief test:

(EDIT) I'm stupid and forgot that the replacement model needs to be in the ESP for it to function- so it won't be ESP-less. But it'll at least improve compatibility without the worldspace edits.
(FURTHER EDIT) I cannot get this mod working on my end. I'll continue to tinker with it but it might not work out.
You know, it's been so long since I've chosen that ending for Lonesome Road that I totally forgot that there were NCR vertibirds present in the Long 15. I figured that Bear Force One was a something of an exception, but it makes sense that they'd have quite a few vertibirds if you take into consideration how big the NCR is and how many prewar military bases (Enclave or otherwise) lie within it. It makes you wonder why the NCR wouldn't use them during the Second Battle of Hoover Dam. They are military aircraft after all, and evidently, they were already close by.

Only thing is that the references rely on LonesomeRoad.esm being the 5th plugin in the load order.

should work this way. plugin order isn't supposed to matter since you're already pointing BOS to LonesomeRoad.esm
