I am currently using the 231 build for FNC and I can't seem to get it working. I have used both Vortex and FOMM as well as trying the .rar and .zip files but they don't seem to be working for any weapon. I am also using Millenia's weapon pack but that shouldn't change anything right? Since it uses Vanilla ammo types?
Excellent. Try a vanilla weapon and REMEMBER to remove normal ammo if you haven't. If this doesn't work it must be because Millenia's weapon pack have changed how those weapons use ammo.
Does the file need to be in a particular loading order? I've taken all ammo from the companions (Jamie/Eric/Jenn), and only Jamie visibly carries a weapon (which she supposedly uses, as the other two have their fists out).
They don't need ammo, as they are given Magical companion ammo (link below). It is invisible. Try removing all normal ammo from them and see if that works.
Really love your work by the way, since it remains faithful to the lore friendly new vegas when all companions have infinite ammo by default. You should really make an almost perfect like this dude https://www.nexusmods.com/newvegas/mods/43285?tab=files since console command does disable achievements for steam users though it can be enabled again through re-loading the save on both before and after console cmd, still players rather not go through the routine. And some considers it cheating? I consider it as a loophole for those who doesn't want to strain themselves leveling up. Why I mention this? Since there's a infinite magical companion ammo mod, might as well make an optional mod where players can modify their own stats on players own terms, not by the games terms, THEIR OWN TERMS; because like you said "Using this mod could be considered cheating, but it is a singleplayer game. Who cares." Exactly, who gives a dog sh*t when players beaten the game without cheats or mods and even when it's on console game like xbox 360 or ps3. (the only reason why I bring this up is that the "Start A New Game Almost Perfect" for new vegas only works for new vegas main game, though I would've asked or request the modder to make one for New Cali, but he doesn't seem active at all on Nexus and so is the other modder who made the same thing for Fo3)

If yes, then remove as many items you can from a companion. Then open the console click on a companion and type showinventory.
