The nice thing about New Vegas is how flexible it is when it comes to factions. Take this quest, "I Fought the Law". It is possible to complete the entire thing without doing anything evil and even without incurring faction hits with the NCR. And if you really know what you're doing, you can even keep Eddie alive during the ensuing battle, still without the NCR being the wiser.
So I don't personally consider completing this quest in the Powder Gangers' favor to be the "bad guy choice" so much as one of the only ways available for propping up a certain faction of folks who can never be eliminated from the game. You either stay on their good side or get perpetually attacked on sight. And one offers more challenge.
You can help the Powder Gangers fend of the NCR raid. You don't lose any NCR reputation or karma for killing the troopers. They don't retreat so they have no way you were involved with the prison's defense.
I'm not entirely sure why it was suggested that you can kill the NCR raid willy nilly without consequence. Possibly they were using that "No Witnesses" mod and forgot.
No, the way you keep Eddie alive without taking a hit for it is... about what you'd expect. Stay hidden; use silenced weapons; make sure it happens at night. Also, for some serious fun: Reverse-pickpocket some good weapons / better armor into the Powder Gangers' inventories, especially the snipers. It can be a joy to kick back and watch a dumbfounded NCR see their overwhelming raid turn into a slaughter.
That's a question I plan to eventually sort out, when I get to this part of the game in my upcoming playthrough. The BNW crew contacted me about this mod before they got busy with theirs, but I don't precisely know what came of that.
My suspicion is that there is an incompatibility and I'll need to make a patch.
Does this do anything for Jason Bright during "Come Fly with Me"? Some of his dialogue is missing and am unable to complete the quest Edit: Please disregard, issue solved (It was YUP)
While I've only ever finished the quest by betraying Eddie, because I'm just a little goodie two-shoes like that, I can agree that the dialogue where you help Eddie in the default game is just stupid. Your fix is simple and effective. Nicely done.

Also ditto, now you make me want to play a Powder-Gangers route...
