Have to agree; this causes problems with regards to reputation. It doesn't "remove" faction affiliation with Caesar's armor, but rather sets your relationship to "Neutral" with everyone but the independents.
I think this is a game hardcoded thing, because I cracked open the .ESP and found that Fonger is right; the only thing he did was remove the Faction tag on the armor.
I don't know what to tell you. I wasn't using any other mods that could be conflicting. I'm friendly with NCR and once putting Caesar's armor on with the mod installed and enabled, I was attacked. I reloaded an old save before getting attacked, but with the armor on, then took the armor off and re-entered the NCR area and was attacked again, even though no one saw me with the armor on.
Once I disabled the mod, the problem went away.
I downloaded another mod that removes the faction flag from Legion armor and did not have this problem.
