You could try and see if changing your clan banner changes the Empire flag since that usually should work.
No idea when I will go back to bannerlord to change any savegame I made.

How do you make these save files? I mean this is just amazing and I would love to know how you made a faction leader become part of your kingdom

I mainly do these saves by editing the following *.xml files: spclans.xml; settlements.xml; spkingdoms.xml and heroes.xml. This is so i have what lords and clans I want in whatever kingdom. And after that i use a mod to export the characters and change the skills around, and names of companions(in case I want to).

Well, the save folder should be under documents.
I have mine at: [C:\Users\%user%\OneDrive\Documents\Mount and Blade II Bannerlord\Game Saves].

So yeah, mostly will under C:\Users\YourUserName\Documents\Mount and Blade II Bannerlord\Game Saves.

I downloaded the save (did not use my local one) and let it run for 2-3 days while moving around and I did not encounter any crash. Do you use any mods? Since I removed the other 2 kingdoms while creating the save you might have mods that call the no-existing kingdom ids. I used only vanilla while testing. And my game version was: 1.7.0.301499.
