For me, the main building with entree point to the structure with the tower and the quest starter Antonius Merchant are missing entirely in my playthru. Maybe some conflicting mod? cuz i used tes3merge mergeobjects.esp it might even have defected some merchant npc's ability to interact? Loaded it in CS with just main files, but the merchant house structure and merchant is missing, and the ship on screenshots seems to be in a different place; just the tower, pier and boats r there. Maybe it's me, but it seems this mod is broken or an old version of it got uploaded? i tried fixing it myself in CS tho.
tes3merge can be problematic at times, especially if your mod list is pretty large.
For example, I tried using it on my modlist of 450+ mods, and it ended up causing half the buildings in Balmora to disappear. I've just opted to play without using tes3merge, and frankly I haven't experienced any issues by doing so.
In the CS I have no other mods loaded except the BSAs, and everything is there. Disappearing buildings with no floating exclamation mark means that something in your load order is messing up the building placement. I'd check which of your mods effect Vivec.
