There's no water in the pool, and the skylight isn't working either. I even did what one comment here said and used the water patch, but it didn't fix anything. What could I possibly have that's wrong?
I don't have anything affecting the cell. I'm even loading them at the very bottom of my load list. Could it be something to do with MGE-XE? EDIT: I did a clean launch of the game, no other mods activated except this and its requirements, and it still isn't working. I looked at it in the Construction Set and it loads fine. It's as if the game isn't having it behave as an exterior cell. There's no skybox or water.

You have something, maybe an esp, or maybe some lua mod, resetting the cell flags to vanilla and thus disabling the flag that makes it behave as an exterior cell.
Maybe this is just a sign from God to stop modding my game so much. I have your High Chapel Overhaul that does a similar thing, yet it works fine. I would assume if that does, then this should, too, but so be it. I've already done Azura's quest, that's the only thing I could possibly think that's affecting it. I can imagine some sort of code being applied to the place flagging it as already completed, seeing as how interacting with the statue doesn't start the quest anymore. Maybe that affects the behavior of the cell? That would also explain why it's fine in the Construction Set, being a controlled environment. If that's the case (which, I'm not sure how to prove), you may want to list that as a possible conflict in the mod description (unless you have and I'm just stupid and didn't see). Either way, this is a really beautiful mod, I'm a sucker for creative use of clutter, really bringing out the soul of a location. I'll tinker around with it some more if I get a chance and I'll let you know if I fix it.
EDIT: Welp, I can confirm it's because I've already completed Azura's quest. I went onto a brand new character and coc'd to the Shrine of Azura and everything worked perfectly.
Just updated and now (on a new clean save) entering the shrine will play the rain weather sound and there will be water droplets on the interior water pool, regardless of the weather outside.
There must be something else going on with your set-up as nothing in this mod can cause that. The fireflies have a simple script attached to them that simply checks the weather to enable them, but it doesn't mess around with weather mechanics themselves.
After disabling everything, I'd forgotten to disable MWSE mods as well. Somehow, Wonders of Water causes the issue, though I'm still not certain how, and why seemingly only this mod is affected. I'm still looking into it. Thanks for the firefly update!
Odd...I used the water fix thinking that would bring water back, nope. It helps if you enable it. So water fix brought both skylight and water back to Shrine, go figure!

What am I missing or not missing if I'm using OpenMW 0.48, without particle collisions? Is it just a graphical effect for will this affect game play? Is it playable without?
0.48 should have it if I recall correctly, if not, you will have rain inside the entire room and not only from the crate in the ceiling. (when and if is raining, of course)
Hmm, I can't find any option with that name. If you mean the "actor collision box fix" in the Beta tab of MCP, I just tried and it didn't change anything.
It's beautiful. Thank you. I like that you added pilgrims and some unique assets. I like the concept art as well, in particular these menhirs. I might be up for doing sth similar like "Marbled Zarfirbel Bay", just with menhirs depicted in the concept art for the region around Azura's shrine.
Rather than replacing all the menhirs in a given area, I think a good approach would be to introduce new variants of menhirs, with a slightly different shape, and then integrating them so different parts of the Azuras Coast can be identified by the type of menhirs. Apel Azuras Coast overhaul already does something similar btw. Could maybe be used as a base, or just for the assets considering it has a large variety of menhirs.
